I use Cisco CLI Analyzer usually when I SSH to an AP. I'm not sure if its the firmware or the software, but since the update to 10.0r8 it will not let me from this program. If I check the log this is the messages I see.

sshd[9176]: ssh_dispatch_run_fatal: Connection from 10.10.X.X port 52138: unexpected internal error [preauth]

sshd[9172]: Connection closed by 10.10.X.X port 52137 [preauth]

sshd[9169]: error: kex_exchange_identification: Connection closed by remote host

Has anyone else seen this?

Also if i just use putty I can connect.

Looks like a probleme with public/private key authentification. Is your Cisco configured to auth with username/password?

Maybe the SSH host-key has changed. I have no idea with your Cisco. However, I would try to remove the existing configuration of the connection and renew it.
