Recently I reactivated email alerts and I was immediately bombarded with alerts for CAPWAP connection UP/DOWN. 99% of these alerts are coming from 2 of 600+ APs, so it's has to be something with these two APs. How can I determine what's causing these APs to lose connectivity to ECIQ??

Yes, a reboot would erase the debugs. In that case, can we get tech data from the CLI directly? So we'd need to SSH in directly to the AP when it's disconnected from the HiveManager but still connected to internet and power, enable the CAPWAP debugs, let it run for a minute or two, then pull tech data from the CLI of the AP.

Seems like the only way to get them back online is to reboot the AP. Won't I lose the debug when it reboots?

You'll want to enable CAPWAP debugs so we can get more detailed logs on the disconnections. If you can SSH in to the AP, enable CAPWAP debugs, wait for the AP to disconnect again and then pull tech data from the AP to send to me at communityhelp@aerohive.com, I can review those logs and let you know what I find.
