If any of the areas cannot reach your backbone area 0.0.0.0, you can configure a virtual link. This will provide a logical path between the ABR of the disconnected area and the ABR of the normal area that connects to backbone.
RX over is good jumbo frames over the 1518 byte size. I wouldn't expect this to be a problem with upgrading the stack. Can you provide a little more detail on where in the upgrade process you are failing?

The congestion output looks to be very close as far as the amount of dropped packets on those ports. This would indicated that you may have some type of flooding occurring such as broadcast or unicast.
