I have the new AP650's. Even though it is currently working with the wired ports set to uplink. I wonder if I should change them to trunk. To clarify I have another deployment of AP250s at a different agency and we had them set to trunk mode.

I would recommend sticking with uplink. Setting to trunk can cause reporting issues, i.e. the ethernet port will be viewed as a switch port and will report clients that connect through the wired interface, rather than just the radio interfaces.
