I wanted to get some guidance on replacing a base unit in a stack please.
I have read through: https://extremeportal.force.com/ExtrArticleDetail?an=000086890 but am a little unsure.
Can I set a working switch within the stack to the base (flick switch and reboot), removing the base switch on the faulty unit as well.
Then install the new replacement unit, reboot.
Set new unit to base, and change other unit back to stack member (flick base switch) and reboot.
I have already set the new replacement unit to the same firmware and software version as the existing stack, and backed up the binary and ascii config.

The procedure we used to complete this was:
copy config usb filename mybackup
copy usb config filename mybackup

With the base being replaced, will the config be lost?

The process that you mentioned above will work but its a little lengthy. You can just shutdown the complete stack by pulling the power cables » swap the replacement unit(with base switch on) » power the units up.
